The new Art Institute is amazing. Also, there's a pretty interesting site in Chicago that offers fun things to do - they take care of booking and have relationships with vendors that give you the best price - http://www.funsherpa.com

I would add taking the water taxi is a fun and inexpensive way to see some of the architecture in the city along the river.

The stops are by the train station downtown, China Town, and Michigan Avenue.

My newest favorite thing to do is going on a bus tour of Chicago neighborhoods where scenes from movies were filmed. While riding, you get to watch clips from the movies showing the actual location. Neighborhoods include almost all that exist between Uptown and Chinatown, between the Lakefront and both branches of the Chicago River. The film clips run the gamut and include The Dark Knight (Batman 3), Road to Perdition, Risky Business, more than 50 total, going as far back as 1948's Call Northside 777. Well-known landmarks and locations include the Wrigley Building, Willis (Sears) Tower, LaSalle Street, Lower Wacker Drive, and of course Lake Shore Drive. This film tour was such a cool way to see the city!
