PureKrome, my favorite is the Natural History Museum, it has an amazing space exhibit (the Hayden Planetarium). The movie Night at the Museum is based on this museum. The Met is also amazing, the Egyptian temples are incredible.

PS 1 Contemporary Art Center in Long Island City is worth adding to the list. It's run by MoMA but has its own identity as a place that shows contemporary art by living artists working now. Whereas the MoMA is specifically focused on Modernist art at the beginning of the 20th century. PS 1 is the young and hip and happening one by the standards of museums. More interesting than the New Museum in my opinion, more vibrant. http://www.ps1.org/

I would like to add the Asia Society and Museum (http://www.asiasociety.org) at 70th Street and Park Avenue a great resource for Asian art and cultural exhibits and also the El Museo del Barrio( http://www.elmuseo.org/)which is located at 104th street and fifth avenue has just re-opened after a huge make-over in October 2009.

The Frick Collection is worth lingering over in an afternoon. Old master paintings and an intense kind of serenity.

Oh, how could I forget! The Museum of Arts and Design at 2 Columbus Circle. I was there recently and they had a nice exhibit of art objects made of paper, plus an exhibit made up entirely of Madeleine Albright's pins (and she has hundreds of them). Really nice, and I appreciated the building. It had a light functional quality and didn't feel over-designed and self-conscious the way museum buildings tend to be. It seemed like quite a vibrant little museum and they get a lot of mileage out of being the MAD. http://www.madmuseum.org/

I've been to a couple of the museums listed. The American Museum of Natural History was really interesting to me, since it showed all that occurred in the past till now. What an experience that was.

I read that the famous Wassily Kandinsky's painting will be seen at the Solomon R. Guggenheim Museum between September 18 and January 13. So if you want to see this guy's paintings you better get over there, before they discontinue the showing.

There's the Neue Galerie on Fifth Avenue and 86th Street. It's a collection of German and Austrian art with reference to Jungenstil - lots of Klimt, Schiele, etc. And the do have a lovely Old World-style cafe, Cafe Sabarsky, which is a bit overpriced but absolutely charming with wood panels and proper Viennese coffee! I just discovered the other day that they let you in free at the Met about an hour before closing (technically you could get in free any day if you feel brave enough to pay less than the "suggested admission" but this is a little more guilt-free!). Nothing like a impromptu quick wander through the Temple of Dendur or the 18th Century French Rooms....

An hour before closing aye ... well I guess perhaps I should look at my schedule and see if I can make it there one hour before closing, at least if my pocket is a little light at the time.

@ ajadeidealist See the thread about the Met for a discussion on getting in for free...

By the way, lots of museums have times when you can get in for free or for a reduced price. I really love that they do that and make things accessible to people with not so much money to spend on admission fees.
