I'm a big fan of Wild Boar Coffee. It's definitely a college-kid hang out - lots of students with their laptops - so that could be either a downside or an upside. Personally, I enjoy that atmosphere. They have great coffee and a decent menu, but the layout is what I like most - the coffee shop is inside an old house crawling with ivy, and there are little tables and chairs and couches for customers in almost every room of the building.

Starry Night is a great coffee shop in Old Town Fort Collins, delicious coffee, comfy places to sit down, local art on the walls. Another great place is AlleyCat, close to campus and open 24/7 with great coffee and tea choices, a couple of sandwich options, free wi-fi, boardgames, and local singers.
