Yeah, for short stays try the YMCA.

Was the YMCA okay? I've never stayed there and wondered if the conditions are clean and safe enough to be recommendable to others. I've been compiling a list of affordable hotels in the city here: http://www.streetadvisor.com/new_york/forums/affordable-hotels-in-nyc But all of the options listed so far are in Manhattan.
